Alright, so here's a full-proof strategy for this fight on any difficulty:
- Have high ATK. Stack all the passive attack bonuses you can muster: eidolon, elemental weakness (light), assault skill (even if it's just from the SSR bow from the Phoenix event at skill level 1). Include Fire-element Amon in your group for Petrify protection.
Use skills with a CD of 6 turns or less to kill the Medusa mob in each wave with the 1-charge Overdrive skill in 2 turns (no more, no less). Auto-attack the remaining mob in the first wave until it uses its AoE poison skill. Use Amon's skill that grants protection from status effects. For the second wave, repeat. The remaining mob doesn't inflict status-effects so just auto-attack it til dead.- You should go into the boss fight with full Burst and 1 turn CD or less on your damage skills. Now apply every defense down and attack up buff you have.
- Use your full burst. The boss's rage meter should max and her HP should be <70% (otherwise your attack isn't nearly high enough).
- She'll attack once. If she uses Petrify, Amon's protection buff will guarantee a miss. In that case, the CD should now be up and you can reapply on your turn.
- Unload all your skills and instantly get her to Stun. Siegfried or Gilgamesh and Belphegor are very helpful for this. If you can't get her to Stun before she uses her Rage special on turn 3, your attack isn't high enough. Her HP should now be <40%.
- Beat her senseless while she's stunned and can't use Petrify.
- When she breaks out of stun, she should be nearly dead (<20%). Finish her off with normal attacks. Your Protection buffs should give you at least 1 turn to attack unmolested, but likely 3 or so.
I beat Ultimate in 2 turns with this strategy. 31k attack and 10% assault skill (light), with DEF-20% skill equipped on Siegfried, Typhon's eidolon skill used to buff the Burst (+10% attack), and 40% light damage up / 40% light character damage up. On my run, the boss had -32% defense down (damage taken increased by 47%).
I repeated again with my Water team, killing her in 4 turns with a more conservative strategy using Amon. I only had DEF-12% on her this time.

Oh wow, Spartacus OP. Did double her burst damage using her skill with 10 buffs activated (her skill increases damage based on the number of buffs and clears them out after usage.)
Could probably hit even higher if I had used different kamihimes.
