Do you mean does it make a difference stat wise to evolve at 50% affection before evolving at base (0%) affection?

In short No. I believe that affection only adds on to the base stats, so regardless of whether you unit has 0% or 50% affection when you CC them they will still have the same base stats as each other.

The only difference between them is the 50% affection character will have the 50% bonus affection stats added onto the unit so it may look different. If and when you got around to lvling the affection of the 0% unit it would end up exactly the same as the 50% one.

This is correct. Affection bonuses exist independently of regular stats, and are then added on to achieve final stats. For example, if 20% affection gave 150 HP to a unit, that unit would receive 150 extra HP for having 20% affection regardless of whether they were level 1 or 50CC50.

There was a myth for a while that which affection item was used influenced stat gain. This is false. Stat bonus is based entirely on affection (or trust) %. The reason it appeared like this is because affection items give different amounts and there is slight randomness to it:
    Bouquet: 1-2
    Crystal: 2-3
    Ruby: 3-4
    Diamond: 4-5

It appears to have a 50% chance of each possibility. Thus you could say that over time, Bouquets give 1.5 each (so to achieve 100% with just them would take 67, not 100 like some jokes say)

As a minor correction, while the chance of crystals, rubies, and diamonds giving either result is 50%, bouquets have a 75% chance of giving +1 affection and a 25% chance of giving +2 affection. As such the average affection from a bouquet is +1.25, and it would take approximately 80 of them to reach 100% affection using exclusively them.

Huh... interesting. Didn't know about the Bouquet difference. Nice tidbit.

What actually happens when your present box is full? Would you lose any new presents or would they just be temporarily hidden from view?

Haven't really been there myself (and the in-game description is somewhat vague), but it seems like something that would be good to know just in case it ever happens.
