† Note: Whenever bond crystal wares are refreshed, high ampule stocks will accumulate (in increments of 2) instead of being "reset" as in the case of regular ampules, so even if you haven't traded for any with bond crystals since April 16's update, it should be impossible for you to miss them.

As with any main quest, EX-Destruction main quests won't go away until hell freezes over. They will wait for you to get there.
