In general:

Water is probably a bit easier to start out on, it's very flexible, has lots of access to debuffs, healing, decent SRs, including free ones (although getting some of the older ones might be a bit more difficult if you're starting out now). It does tend to have a lower damage ceiling, and falls a bit behind at the higher end, but if you're willing to spend for the really strong SSRs, then it'll be fine. Also, worth mentioning is Water UE is about to start, and Rudra's revival is also right around the corner, giving your water grid a huge boost (you probably won't be able to FLB right away, but just read up on what you need and save mats).

Thunder is the opposite, harder to start on since it generally lacks debuffs and healing on all but a few specific unit (thunder teams tend to be very tight), but has a higher ceiling as you get stronger and spend willing to spend. Also, you missed the first Thunder UE with FLB, so will be somewhat behind.

Ideally, I'd say play both if you can (at least minimally to pick up jewels from events) until new years, then try to roll for thunder aphrodite, if you get it on thunder, go with that (as she is a really powerful aid for thunder teams and can't be gotten normally). If not, go with water. Or just pick the better accounts then with a little more to choose from.
