I quickly scanned the abilities and was blindsided by the special attack on Wave 1. My team got wrecked but luckily most of the damage went to characters with self-heals and no one died. The rest was straightforward, and I cleared all of the handicap challenges. Just need to clear Wave 3 two more times.

Hmm, did clear, but it wasn't exactly easy for me. Of course, going from being carried by Uriel to a party with zero SSRs is noticable xP

I'm surprised by the damage that the bottom mob in stage 1 can inflict.
Stage 4 was a bit rough; I actually had to eat an overdrive from the gorgon. So that'll be a point which can drastically alter things depending on the RNG.
For Yggdrasil herself? My lack of punch was definitely noticable. I could not overwrite her raging overdrive with her trigger. Also didn't help that Hraesvelgr's debuff expired before I could pull off my burst. I had to get a bit lucky with targeting to only have 2 hime die by the time I got out of raging. Oberon fell from the trigger, so Krampus came in and did her anti-raging stuff. At some point Cronus fell for Scathach to come in. Scathach's def debuff actually came in handy as Oberon couldn't refresh hers before dying.
Completed D'art/3 SRs/soul alive/5 alive...wait, no 3 attack types?... DAMNIT, that's right, Krampus isn't attack type. Will have to replace her with Guan Yu for that mission then.
Seems Ygg uses her special even when stunned? Wasn't really paying attention but she did a single hit attack that downed one of my himes basically at full hp while she was in stun. I should probably have just bursted at 0 charge instead of holding til she was fully charged. I would probably have gotten a couple turns of stun and another free turn or two til she gets 2 orb. Well, going back to Shingen tomorrow will probably make it irrelevant.

She does. As long as she's at 2 orbs (full charge) and below 30% HP she'll use her special trigger. Even during stun. This kind of thing applies for all other special triggers which require the orb meter to be basically at overdrive levels: when they're at full orbs boss will activate trigger even when stunned.
Oh, and BP doesn't prolong the timer, at least for now, to reiterate. Boss will just special trigger at 2 orbs, then proceed to rage overdrive next turn at 3 orbs.
As I wasn't paying complete attention to her HP, I felt like I was much under that 30% HP mark after I full bursted but she didn't use her special instead charged a 3rd orb as I had Black Prop on during my D'art light ream run. So thought I missed something, though I could have just been on the borderline HP mark.
The thing is, I don't think I can push her below 30% HP without having to stun her with my teams. Saving skills to push into rage a 0 charges and using a full burst to push out of rage on the same turn seems more safe for me, as I'll have several free turns to finish her off and avoid it altogether.
I guess if you bursted right before rage to increase the amount of HP she loses, you could get her to use her special during rage and possibly in place of a raging overdrive but unless you're using a team that can finish her off during that time before she starts tossing raging overdrives at you, it seems much riskier. Worst case scenario is you eat multiple raging overdrives and her special.
Though this really only matters when doing the all units alive mission.

Indeed, if your burst is strong enough to clean up an entire rage phase, go for it, that's pretty optimal.
My "guide" only really works well for those who are unable to do so, since iirc the boss might not yet be stunned at 30% HP, hence the worry about eating the trigger and the overdrive.
