It depends on situation and on what you need. Most meta teams now will probably have Baal U and Brahma AW. Next is... I don't know, probably Raiko. Other than that, Athena is great against water and "high damage against one target" content (especially warag and Jorm GO), Jupiter should be pretty decent against enemies with rage bar, Thor AW has good nukes (and she's beast against UE, but I will talk about this later), Marduk is good for additional ATK down and keeping up with full bursts, Mammon has 20% DEF debuff (together with Baal U they'll hit cap) and high ability damage (especially with D'art), Tyr AW... she should do okay (she'll get big buff next year).
To be honest it's hard for me to say which team would play most nicely without practically testing it myself (and I have enough luck to not have even single thunder SSR).
One advice though, if you plan to play with thunder save jewels for limited Thunder Aphro (she'll come in January).
As for next water UE: pretty much Thor AW + Baal U, throw some additional source of paralysis (for example Ixion's Bow) and the rest pretty much doesn't matter. Attack -> Reload, and welcome to paraslave world.
D'art - she's mainly used as a kind of band-aid measure when you lack debuffs. Her HP soul weapon gives additional 10% ATK and DEF debuffs to Sniper shot. Pretty easy to hit debuff cap using her, which frees up extra ability slot. Has self-heal/buff skill, so she shouldn't die that easily. Unfortunately, she doesn't represent that much aside from debuffs, so she's rarely used. Slight + for working nice with Mammon.
Herc - she's mostly used for her ability to hit DEF debuff cap easier (or at all). Aside from that though she's good all-rounded soul for faster (good at gaining burst gauge) teams. She has good damage, she won't die easily (she's often last party member to die), she has nice burst gauge gain, and with her ATK weapon (Axe) she can reliably use Provisional Forest (at reduced cooldown, may be hard to keep up with it though).
Shingen - she's mainly used for chain-burst builds right now. She has lower overall damage than Herc, but as Provisian Forest is her own skill, you have more space to choose extra ability. With her Spear soul weapon she'll be better at keeping up with Full Bursts than Herc. She also has nice party-wide combo attack rate buff. She can't take a beating like Herc can though, so watch out for that.
Other Souls - yeah, they do exist too. Mordred, Andromeda, Joan and rest may be used too, when situation requires, you sometimes may need utility that none of 3 above soul will provide.
Mammon - she deals good damage with abilities (needs to stack snatch debuff for 3rd though, hence she works best with D'art) and has 20% DEF debuff. She may not be fast enough to gain burst gauge in fast team. Additional drop chance is often nice though.
Baal U - main advantage is ability to choose whatever Soul you like, slap SS as extra and you have DEF debuffs covered. Aside from that she has actually not that bad ability damage and quite potent combo rate buff, so she should be capable of keeping up with faster teams. Elemental RST down also works as Affliction RST down, so rest of team should have easier time hitting with debuffs (Thor AW at UE ?). She's better suited for fast/short fights, because after 270 seconds it may be hard to keep up ele rst debuff.
