At first I can't check the setting because there aren't any text appeared in the References page, only left menu have text: History, Save, Load, References, Main Menu, About, Help, Quit, Return, the right page only have black screen and blue bar, none text. So you can see the blue bar but not the text, then maybe it's a font problem...? You can try open the file gui.rpy and play around with font and font color in there (change kochi-gothic-subst.ttf to Verdana.tff for example).
